Hello I have noted that when PHP and/or JSP plugins are activated the Apply Code Changes does not work in Java Applications Projects.
The only way to reactivate is disabling compile on save, but the performance is reduced.

This is likely a duplicate of issue #200376.
Thanks for mentioning the PHP, it looks like this stops working after PHP plugin is enabled.
