when using the graphical persistence.xml editor, it doesn't honor JPA version and appropriate keyspaces (if the provider is changed e.g from JPA 2.1 to JPA 2.0 the persistence version stays at 2.1)

also if project has associated J2EE 6 server (and no JPA 2.0 provider is defined among persistence libraries) it creates 2.1 persistence.xml which fails on deploy on given server (instead of giving warning, not allowing to proceed etc.)
