Hi,
I have some hidden slides, which indeed do not show up in presentation mode, but
the exported PDF file contains them (I am using the PDF export plugin). Is it
possible to suppress these hidden slides in the PDF output? My final
presentation needs to be in PDF.

This one simply is a bug. Hidden slides will not be printed, and so they may not be exported.

Still Reproducible with server installation of  "AOO 4.0.0-Dev – English UI / German locale [AOO400m2(Build:9701)  -  Rev. 1493305
Rev.1491054  2013-06-14]" on WIN7 Home Premium (64bit)", own separate user profile

Bug 24326 is related, but not the same, discussion there is about a possibility to allow print / export for hidden slides
