Scenario using Git:

1. Create new file "a.php"
2. Team > Commit
3. Create new file "b.php"
4. Team > Commit
5. Team > Checkout > Checkout Revision > select earliest revision (i.e., create new file a.php)

When doing the above, the Projects window becomes corrupted and source files are missing in the window

wasn't able to reproduce with a plain php project. 
checking out to previous revisions reduced the list of shown files according to the checked-out physical state on the disk, until there was no source file, but the "Source Files" node was still visible. 

what exactly have you meant with - source files are missing? teh "Source Files" node or the particular source files.

- what build are you using?
- please attach a screen shot 
- an attached (git versioned) sample project with an exact description on how to reproduce would be great
