Steps to reproduce:

1) Create Empty Java Application project with one
src folder
2) Add another source directory (new or existing)
by pop-up on Packages | Add source directory
3) Create new package and as Java root select
newly added source directory
No package is listed under Packages node, but
packages were created on filesystem.

I tried it once more and got exception.

As described in

current work on projects prototype has been stopped.
