When I change the name of the folder of a NB/BlueJ project, and then open the project again, the new 
folder name is taken to be the project name in some places (e.g. the project combo-box in the BlueJ view 
and the menu items), but the old project name is used in other places (e.g. the Run output tabs).

This should be consistent. I would prefer if renaming the project folder causes a proper project rename.
