I don't see something like a 'clear all breakpoints' command for Ruby.

A display of all current breakpoints, their conditions, locations, etc. would also be nice.

There is a Breakpoint View. Menu: Window -> Debugging -> Breakpoints (or just pressing Alt+Shift+5)
There you should able to do all you need with breakpoints.
(PS: there are RFEs, issue 100096 and issue 99770 for exception and conditional breakpoints).

Just didn't see it - the run menu is where you set breakpoints, or a right-click context menu, so it didn't occur to me
to go look in the "window" menu.

Changing target milestone of all resolved Ruby issues from TBD to 6.0 Beta 1 build.
