I registered my jboss application server 4.0.4GA with 
Product Version: NetBeans IDE 6.0 Beta 2 (Build 200710212201)
Java: 1.5.0_12; Java HotSpot(TM) Client VM 1.5.0_12-b04
System: Windows 2000 version 5.0 running on x86; Cp1252; en_US (nb)
Userdir: C:\Documents and Settings\sony\.netbeans\6.0beta2

and after that when i create a new Enterprise Application ,in the "Name and Location" Screen, 
Java EE Version drop down it shows J2EE1.4 only, in netbeans 5.5.1 it shows J2EE 5 version which support EJB3

so the summery is, using JBOSS 4.0.4 in netbeans 6 i am not able to create a EJB3 Project 
i have to use the sun server to create a new EJB3 Enterprise application
this problem is with netbeans 6 only, netbeans 5.5.1 is working fine

You are not able to create java ee 5 ear, because the jboss4 is not the java ee 5 compatible server (unfortunately). It
works by accident in nb5.5. The application.xml is not mandatory for ee5 application, but jboss4 needs it.

You can still create standalone ejb3 (supported by jboss4) and make it part of the 1.4 ear. If this is not possible and
you have installed ejb3 support it is probably a bug.
