The 6.7rc2 installer proposes "C:\Sun\AppServer" as the installation path for GlassFish 2.1 instead of "%PROGRAMFILES%
\glassfish-v2.1".

In addition, the installer doesn't seem to recognize that GlassFish 2.1 is already installed.

PS: This was with the "Java" installer, i.e. netbeans-6.7rc2-ml-java-windows.exe.

That is by design. The thing is that RC2 contains "Sun GlassFish Enterprise Server v2.1" and not just "GlassFish v2.1".

The default installation directory for the first one is really C:\Sun\AppServer - you can check that if you download 
Sun GlassFish Enterprise Server v2.1 from
http://java.sun.com/javaee/downloads/index.jsp

The note about not recognised GlassFish v2.1 is not relevant for the same reason : Sun GlassFish Enterprise Server v2.1 
differs from GlassFish v2.1 and so installer treats them different.
