New layer.xml is generated with DTD filesystem-1_2.dtd. This version is not recognized by the layer.xml view. Not <this layer> and <this layer in context> is shown.
If changed back to version 1.1 it works fine.

Under Source Packages I guess you mean. It is displayed fine beneath Important Files.

Integrated into 'main-golden', will be available in build *201006300001* on http://bits.netbeans.org/dev/nightly/ (upload may still be in progress)
