Product Version = NetBeans IDE 7.0.1 (Build 201107282000)
Operating System = Windows XP version 5.1 running on x86
Java; VM; Vendor = 1.6.0_14
Runtime = Java HotSpot(TM) Client VM 14.0-b16

The output UI, as if the application log messages  weren't been shown  in UTF-8 encoded.

Take the Chinese character for example, when there are chinese character in sql string, I logged it. and it was been printed in the Tomcat output view frame, but the chinese characters been replace by the "?";

and there are no place to change the setting.

Might be a font issue. Perhaps the selected font does not contain chinese characters. Can you try to change the font by clicking the output window with right mouse button and selecting "Choose font"?
