I don't understand what the issue is.

Unfortunately JavaFX requires execution of internal build and deploy process to reflect any user changes in java, css or any other files. That's why when you press Run button, it internally executes "clean and build" in contradistinction to generic NetBeans Java Project where just lightweight "run single file" ant task is been executed. That's why it makes no sense to "Run File" action in context menu and we planing to remove it in next version. That's why actually usual command line execution makes no sense as well, for headless execution you need to run generated by NetBeans ant script.

Closing issue as "wontfix".
