The Server Registry -> Default Servers -> J2EE Applications node that appears on the Runtime tab of the Explorer window should not be visible *unless* there's a J2EE Application Server installed with the IDE. Otherwise, this node should be hidden.
We would like to see 3rd party module that integrates with the IDE so it have sense in NetBeans too. Although it is possible it looks like source of troubles to really correctly implement (including disabling and enabling plugins) and maintain such behaviour. I suggest not to fix it and changing to proper component - j2eeserver
This node serves no purpose unless there is a server integration module installed for an application server. It's presence in other situations will just lead to confusion.
I agree with Jeff that there is no harm in fixing it - if a 3rd party vendor integrates a J2EE server with the IDE, this node should reappear, but if there are none, it should be hidden.

LATER is not a valid resolution, reopening.
Fixed by removing the concept of default servers.
