Product Version = NetBeans IDE 7.2 (Build 201207171143)
Operating System = Linux version 3.5.2-1.fc17.i686 running on i386
Java; VM; Vendor = 1.7.0_06
Runtime = Java HotSpot(TM) Client VM 23.2-b09

i didn't see the such popup window in windows cygwin environment .
but in linux every time i press "RUN" button
"No terminal program found. Switching output to Output Window" popup window appear

Do you speak about NetBeans from netbeans.org or NetBeans from yum?

I'm having the same problem with netbeans 7.2 from netbeans.org... I don't know if it has something to do with it, but I'm using fedora 17 with xfce. 
No matter which console type I select from the project run properties, I'm still getting this message when I select Run; also, when I select External Terminal from console type, the External Terminal Type list only shows Default and None, and when I select None and click on Apply or Ok, I get a java null pointer exception.

I also using fedora 17 with xfce.....
then xfce window manager is the cause of the problem ?
how about other window manager ?
no problem occurred ?

well. I have 64-bit Fedora 17 + Gnome3, but I will check 32-bit Fedora 17 + LXDE

WORKAROUND: yum install xterm

annonying popup window disappeared.

This is not a real fix of the problem, but at least, this makes the situation slightly better... (not the check is performed if External Terminal type is selected only)
