Part of messages.log related to bundled Tomcat:
 org.netbeans.modules.tomcat5.bundled/1 [1.6.21 @BUILD_NUMBER_SUBST@ 061012]

For some reason build number is not correctly substituted. Maybe result of
recent release55 merge

I cannot see this message in the messages.log, can you please provide more info?

It seems to me that Jesse reverted some bogus changes done during release55
merge. Probably these also fixed the problem.
