On OSX 10.11 El Capitan (GM) if NB is fullscreen and you open the fonts & colours preferences. When you click on the ... to change the font, the dialog pops under the main window. 

If you exit fullscreen mode, the dialog returns to the front. 
It happens on other dialogs also.
