I'm able to commit at package level through VCS 
toolbar buttons, whereas contextual menu shows no
VCS option.

Unfixable with current APIs. The package nodes provide the files they
represents, but do not put filesystem actions on them.

Scheduling for 4.1, issue #49829 will likely be fixed soon...

After issue #49829 was fixed this is fixed as well.
